Then, lo and behold, I hit the Auto button (for Gamma adjustments) and the entire sky was perfect!! Correct colour across the entire sky and all the cloud detail had returned. I went to DPP and didn't even bother using the Highlight slider (pretty useless) but used the gamma corrections instead and had a dramatically better result than LR.
